Thresholding

Controlled vocabulary recording that a retention cut (a thresholding operation) was applied to produce a file, and the basis of that cut. A small facet vocabulary that factors the thresholding qualifier out of compound ENCODE output_type / DataType terms (e.g. "IDR thresholded peaks", "mapping quality thresholded contact matrix"). A provenance facet: it records that some statistical or quality threshold was used to retain a subset of features, and what that threshold was based on, not what the retained data means. An absent value means no threshold was applied or the thresholding is unspecified. This axis cross-cuts output kinds — it applies to peaks, contact matrices, and regulatory (element–gene) links alike. Surfaced via the Track Provenance schema's thresholding slot. Aligned with FGA-WG issue #2 (data interpretation).

Retained by an Irreproducible Discovery Rate (IDR) threshold (reproducible signal across replicates).

mapping_quality

Retained by a minimum mapping-quality threshold (high-confidence read mappings only).

significance

Retained by a generic statistical-significance threshold (e.g. p-value / FDR) where the method is unspecified.
